Caliborn, Arquiusprite, and half of Gamzee were trapped inside Lil Cal and then Doc Scratch was created via ectobiology from Lil Cal and a white cue ball. Once Doc Scratch died Lord English emerged from his body as an amalgam of those characters.

In act four, after John makes pardox clones, Karkat has a pesterlog with him. In it, he states that unless they had achieved this part in time, they wouldnt had existed. That would have been one of the reasons it was a doomed timeline.
