was karkat crying in the flash because he'd been left behind in the battle or because clover had kicked him in the stomach

My interpretation is that he was crying because he was only fighting one guy,  the smallest guy, and still losing. Karkat has a serious inferiority complex and he was probably thinking about how useless he was and how he couldn’t help any of his friends.
